He then turns around and makes an entire army of Shadow Androids.

Between Sonic and Shadow, Shadow was the only one that was so powerful that humanity began to see him as a threat. So they betrayed him.
Also consider that Sonic has NEVER beaten Shadow in a fair 1v1. Sonic always either has help, is let go, has the Emeralds, or is even getting his ass kicked in some timelines and even across other dimensions.
