IMO the biggest story mistake was not making Darth Maul (whom much of the ad campaign was built around!) the face of the Trade Federation's scheme from the get-go. They should have been taking orders from him, with the Palpatine reveal only happening mid-2nd act.

Does the three-way duel look cool? Sure! Highlight of the movie, even. With a genuinely great musical arrangement by John Williams. Are there any actual stakes to it? Not a single one. The outcome has no meaningful effect on the greater conflict's resolution whatsoever.
